He was born in New York City in 1867. Before he worked for the government, he was a plumber. He began his career in the Secret Service in 1897. In that job, he worked to stop people from making fake money. He also investigated groups like the Morello crime family. Flynn worked with a detective named Giuseppe Petrosino to solve crimes. These efforts helped lead to many arrests in 1910.

Flynn had many important jobs in law enforcement. He served as the Chief of the Secret Service from 1912 to 1917. During World War I, he looked for threats like sabotage. In 1915, he investigated a wireless station in Sayville, New York. He used an amateur radio operator named Charles E. Apgar to help. Apgar recorded radio signals that were not allowed. This evidence helped the government take control of the facility.

In 1919, Flynn became the director of the Bureau of Investigation. This agency was the early version of the FBI. Attorney General Palmer called him a great expert on anarchists. During his time, his team took a briefcase from a German diplomat. This man was named Dr. Heinrich Albert. The papers showed he spent $27 million on a spy network. This network used money to cause strikes and attacks in the United States.

Flynn's career had many ups and downs. He resigned from his director role because some people were angry with his methods. Later, he was brought back to help after a bomb hit the home of Attorney General Palmer. During this time, he assigned a clerk named J. Edgar Hoover to help. Hoover led the "Palmer Raids" to find people responsible for certain actions. These raids were hard for the public to support. Because of this, the new Harding Administration replaced Flynn with William J. Burns.

After his government work, Flynn found new ways to work. He started a detective agency with his children, Veronica and Elmer. However, the business did not succeed. Flynn earned most of his money by writing instead. He wrote stories for newspapers like The New York Herald. He also wrote stories for movies, such as The Perils of Pauline. He even started a magazine called Flynn's Weekly Detective Fiction. He died in 1928 at the age of 60 in Larchmont, New York.
