A document called a papal bull gave the university its rights. This document came from Pope Sixtus IV. Because of this, the school had the same freedoms as the University of Bologna. It could teach four main subjects. These were theology, law, medicine, and philosophy. The archbishop of Uppsala served as the university's chancellor. He helped protect the rights of all the members.

Times were difficult for the school during the 1500s. This was during a period of religious change in Sweden. The number of students dropped during this time. Many students traveled to Germany to study at Protestant universities instead. However, things improved by the end of the century. In 1593, the Uppsala Synod established Lutheranism in Sweden.

In the 1600s, the university grew much larger. Sweden was becoming a strong land and needed many workers. King Gustavus Adolphus was a great supporter of the school. In 1624, he gave the university many farms and mills. This gift provided money that lasted for a very long time.
