The history of this region spans thousands of years. Archeological evidence from the Cave of Chopsi dates back to 8060 BC.

Early inhabitants were nomadic hunters. They later became farmers who grew potatoes, quinoa, and squash. They also domesticated animals like llamas and alpacas. Around 500 AD, the Cañari people established a settlement called Guapondelig. In the 1470s, the Inca Empire conquered the Cañari. The Incas renamed the area Tomebamba and used it as a regional capital. Some believe the ruins of this city might be the legendary El Dorado.

Spanish settlement began in the mid-16th century. On April 12, 1557, Gil Ramírez Dávalos founded the city. He did this under orders from the Viceroy of Peru, Andrés Hurtado de Mendoza. The city was named Santa Ana de los Ríos de Cuenca. This name honors the Viceroy's birthplace in Spain. It also honors Saint Anne and the four rivers. Cuenca grew steadily through the colonial era. It eventually achieved independence on November 3, 1820.
