His time as president ended when he was overthrown in 1966. A group led by Salah Jadid took his power. This happened because of a fight between two groups in the Ba'ath Party. One group wanted a "Greater Syria." The other group, led by al-Hafiz, was more pan-Arab. There were also differences in religious backgrounds among the leaders. Al-Hafiz was part of the Sunni majority. The new leaders came from groups like the Alawites and the Druze.

After the coup, al-Hafiz had a very difficult life. He was hurt during a three-hour fight. He was also sent to a prison in Damascus. Later, he had to live in other countries like Lebanon and Iraq. In 1971, a court in Syria sentenced him to death. However, he was treated well while living in Iraq. He finally returned to Syria after the Iraq War ended in 2003. He died in his home city of Aleppo in 2009.
