Mukherjee's political journey began in the Bengal Legislative Council in 1929. He initially joined the Indian National Congress (INC) but resigned a year later. He then served as an independent candidate in several elections. Between 1941 and 1942, he served as the Finance Minister of Bengal Province. During this time, he faced restrictions on his movements and his speech was censored. In 1942, he resigned from his position. He accused the British government of using repressive policies against the Quit India Movement.
As a leader of the Hindu Mahasabha, Mukherjee focused on the interests of the Hindu community. He served as the President of the Akhil Bharatiya Hindu Mahasabha from 1943 to 1946. Following the violence in Noakhali, he launched the Bengali Hindu Homeland Movement. This movement sought the partition of Bengal to create a homeland for Bengali Hindus within the Indian Union. He argued that Bengal should be partitioned even if the rest of India remained united. This was a response to proposals to include all of Bengal in Pakistan.
After India gained independence in 1947, Mukherjee served as the Minister for Industry and Supply. He was appointed to the cabinet by Prime Minister Jawaharlal Nehru. However, political disagreements eventually led to his departure from the government. Mukherjee disagreed with the 1950 Delhi Pact between India and Pakistan. He believed the pact, known as the Liaquat–Nehru Pact, did not sufficiently protect Hindus in East Bengal. In 1951, he founded the Bharatiya Jana Sangh with the help of the Rashtriya Swayamsevak Sangh. 
The Bharatiya Jana Sangh was a new political force that won three seats in the 1952 Indian Parliament. Because the Bharatiya Janata Party (BJP) is the successor to the Jana Sangh, members view Mukherjee as a founder of the BJP.
