A leader named Sultan Mahmud Shah had to flee. His son, Alauddin Riayat Shah II, later founded the Johor Sultanate in 1528. This new state was based at a place called Pekan Tua. At its highest point, the empire controlled many islands and lands. It reached from the rivers in Selangor to parts of Sumatra.

Life in the sultanate was often a struggle for control. For a long time, there was a triangular war. This was a fight between Johor, the Portuguese, and the Aceh Sultanate. Aceh wanted to control the Strait of Malacca. This was a very important path for ships. Johor and the Portuguese sometimes fought each other. Other times, they even made a truce to face Aceh together. In 1641, Johor joined with the Dutch to take Malacca back from the Portuguese. This ended the long war between those three groups.

Wars caused the leaders to move their homes many times. They had to move their capital cities to stay safe from attacks. For example, the capital moved from Johor Lama to Seluyut. It moved again to Batu Sawar and Lingga. After Batu Sawar was attacked by Jambi, the capital moved to Kota Tinggi. It also moved to Riau and Pancur. Moving the center of power helped the rulers keep the sultanate together. It was a way to survive during hard times.

Even with these fights, Johor had a golden age in the 1600s. The port of Riau became a huge center for trade. Many ships came from places like Cambodia, Siam, and Vietnam.

They traded spices, tin, pepper, and cloth. The sultan made sure traders were safe and could do business easily. Riau was also a great place for learning about Islam. Scholars came from Arabia and India to teach there. The trade was so good that people did not need to use credit.

Later on, new groups began to change how Johor was run. After Sultan Mahmud II died in 1699, there were no more heirs from his family. This led to a fight for power between different groups. The Bugis and the Minangkabau both wanted to lead. The Bugis became very powerful and helped win a war against Jambi. They even held important jobs in the government for many years. By the late 1700s, the Temenggong faction began to gain power again. This helped shape the future of the region.
