He was born in Regensburg in 1547. His father was Charles V, the Holy Roman Emperor. His mother was a woman named Barbara Blomberg. For a long time, people were not sure if Charles V was his real father. However, Charles V wrote a special note in his will to recognize John. Later, John went to the University of Alcalá de Henares to study. He studied there with his nephews. In 1562, the royal house gave him 15,000 ducats. This was a large amount of money to help him live.

John's life changed when he met his half-brother, King Philip II. Philip was the heir to the throne after their father died. They met for the first time in September 1558. Philip told John that they were brothers. Even though he was family, John was not called "Your Highness." Instead, he was called "Don Juan of Austria." He was given the title "Your Excellency." This title was used for high-ranking Spanish nobles.
