Tragedy struck the movement in 1969. A package containing a bomb was sent to Mondlane at the FRELIMO headquarters. The bomb exploded when he opened it at a friend's house in Tanzania. This event killed him and left the movement in mourning. Many different groups were suspected of being involved in the assassination. Despite his death, the struggle for independence continued. By the early 1970s, FRELIMO's 7,000 guerrilla fighters controlled parts of the countryside. They faced a much larger Portuguese military force of about 60,000 people.

Mondlane's legacy lives on in the nation he helped create. Mozambique finally gained independence on June 25, 1975. This happened after a military coup changed the government in Portugal. His family also stayed involved in Mozambican life. His wife, Janet Rae Johnson, held various government positions. His daughter, Nyeleti Mondlane, served as a minister for youth and sports. Today, the main university in the capital city, Maputo, is named Eduardo Mondlane University. Syracuse University also honors him through a special lecture series.
