His time as Prime Minister ended due to a specific legal inquiry. This event was known as the Tamil Case. The case involved asylum requests from Tamil refugees. These people had fled a civil war in Sri Lanka. The inquiry found that Schlüter had misinformed the Danish Parliament. Because of this, he retired from his position in 1993. After his retirement, he continued to serve in the European Parliament. He served there from 1994 to 1999. For the first three years, he was a vice-president of that body.

Schlüter lived a long life and received many honors. He was awarded the Knight Grand Cross of the Order of the Dannebrog. He also received the Knight Grand Cross of the Royal Order of the Polar Star. He passed away from natural causes on May 27, 2021. He was 92 years old at the time of his death. He died peacefully at the Bispebjerg Hospital in Copenhagen. Many leaders, including current Prime Minister Mette Frederiksen, paid tribute to him. He was eventually laid to rest at the Holmen Church.
