He sailed on the S.S. Mountstuart Elphinstone with his wife, Margaret, and their three children. They settled at an estate called Feldhausen near Table Mountain in Cape Town. There, he used a 20-foot reflector telescope to catalogue the stars and nebulae of the southern skies. This work was an extension of the northern sky surveys started by his father, Sir William Herschel. During this time, he also observed the return of Halley's Comet and the Great Eruption of Eta Carinae in 1837. He later described this period as the happiest time of his life.

While in South Africa, Herschel and his wife also conducted important botanical research.

They produced 131 high-quality botanical illustrations of the Cape flora. John used a tool called a camera lucida to capture precise outlines of the plants.
