The physical geography of the area is defined by the river's path. The north bank features a very flat relief. It consists of quaternary fluvial terraces, which are flat lands formed by river deposits. In contrast, the left or southern bank is quite different. It features a very steep slope made of Miocene clays. These slopes rise rapidly toward the moors of La Alcarria. The city sits at an average altitude of 654 meters. Historically, the urban area was bounded by the river and the Madrid-Barcelona railway. However, population growth has caused the city to sprawl toward the A-2 motorway.

The history of the site spans from the Chalcolithic phase of the Bronze Age. The Romans conquered the territory in the 1st century BC. They established a town called Complutum near a previous settlement known as Iplacea. The name Complutum means "confluence," referring to where waters flow together.
Following the Islamic conquest, the area became part of the Middle March of al-Andalus. Berber lineages, such as the Banu Salim, controlled this territory. They built a citadel known as Qal'at Abd'Al-Salam on the left bank of the Henares. The name Alcalá is actually a derivative of the Arabic word "al-qal'a," meaning citadel.
A major transformation occurred in the 16th century under the patronage of Cardinal Francisco Jiménez de Cisneros. He helped establish the University of Alcalá, turning the city into a famous college town.

The city remains notable for its unique religious and architectural landmarks. The Magistral Cathedral of Saint Justus and Saint Pastor is a rare example of its kind. It is one of only two churches in the world to hold the title of "Magistral." This title means its canons are required to be doctors in Theology.
