In 1653, it became a regimental city of the Hetman state. In 1793, following the Second Partition of Poland, the Russian Empire annexed the region. Vinnytsia experienced significant growth and hardship during the modern era. After railway connections were completed in 1871, the city developed rapidly. The architect Hryhorii Artynov designed many buildings that still shape the city today. However, the 20th century brought great tragedy. During the 1930s, the Soviet secret police, known as the NKVD, carried out massacres. Between 9,000 and 11,000 people were executed during the Great Purge in 1937–1938. During World War II, German troops occupied the city in 1941. Many Jewish residents were murdered during the Holocaust.

Near the city, Adolf Hitler maintained a headquarters called Wehrwolf. This complex included log buildings, a power station, and several bunkers. The Nazis destroyed the site in 1944.

The city also held great military importance during the Cold War. A major Soviet Air Forces base was located near Vinnytsia. This included an airfield, hospitals, and various arsenals. From 1960 to the early 1990s, the headquarters of the 43rd Rocket Army was stationed there. The 2nd Independent Heavy Bomber Aviation Corps was also based in the city until 1992. Since 1992, the Ukrainian Air Force Command has used Vinnytsia as its base. During the 2022 Russian invasion, the command center suffered significant damage from cruise missiles.

Education is a vital part of life in Vinnytsia. The city is home to many universities and research institutions.
