The history of the settlement began in the Middle Ages. In 1334, a watchtower was first established on the Łyna River. By 1346, workers cleared the local forest to allow for a new settlement. This settlement was mentioned in a historical document from 1348. In 1349, the Teutonic Knights began building an Ordensburg, or castle. This stronghold was intended to defend against the Baltic Prussians. The town was officially granted municipal rights in October 1353.
The German name, Allenstein, likely came from the Baltic Prussian name for the river, Alna, which meant a hind.
Throughout the following centuries, the city changed hands many times. The town was captured by the Kingdom of Poland in 1410 and again in 1414. However, it was eventually returned to the Teutonic Knights. In 1454, the city joined the Prussian Confederation and rebelled against the Teutonic Knights. This rebellion was part of the Thirteen Years' War. The townspeople took control of the castle and recognized King Casimir IV Jagiellon as their ruler. After several conflicts, the Second Peace of Thorn in 1466 confirmed the city as part of the Kingdom of Poland.
A famous figure in the city's history is Nicolaus Copernicus.
Copernicus lived in the town castle from 1516 to 1521. During this time, he served as an administrator. He also commanded the Polish defense of the city during the Siege of Allenstein in 1521. Later, Swedish troops sacked the town in 1655 and 1708 during the Polish-Swedish wars. In 1710, the population was nearly wiped out by cholera and the bubonic plague. In 1772, the city became part of the Kingdom of Prussia following the First Partition of Poland. At that time, the population was only 1,770 people, mostly farmers.

Modern infrastructure transformed the city in the late 19th and early 20th centuries. Gas was installed in 1890, followed by telephones in 1892. A public water supply was established in 1898, and electricity arrived in 1907.
Despite various political shifts, the city remained a vital Polish center. During the interwar period, many Polish organizations operated there.
