NTU has a long history that began under Japanese rule. In 1928, it was founded as Taihoku Imperial University.

It was the seventh Imperial University established by the Empire of Japan. The university was originally located on the grounds of a local school for agriculture and forestry. Its early purpose was to promote Japanese culture and train students for colonial expansion. In its early years, the student body was mostly Japanese. Between 1928 and 1943, about 80 percent of students were Japanese.

Significant changes occurred after Japan surrendered in 1945. The government of the Republic of China took control of the institution. They began a process of sinicization to reform the curriculum. This meant moving away from Japanese models toward Chinese and American academic systems. In November 1945, the school was officially renamed National Taiwan University.

The university expanded into six faculties during this transition. These included Liberal Arts, Law, Science, Medicine, Engineering, and Agriculture. This era marked the start of the university's modern identity.

The university has experienced rapid growth in the following decades. In 1955, it established a night school for adult education. The NTU Research Library was later completed in 1968. New colleges, such as Management and Public Health, were added in the late 20th century. By 2003, the university had grown to include over 27,000 students. Its financial strength is also notable. NTU has a financial endowment of NT$67.3 billion, which is about US$2.24 billion. This is the largest endowment in Taiwan and one of the largest in all of Asia.

Many highly accomplished individuals have been part of the NTU community. The university has produced five presidents of the Republic of China. It has also educated six vice-presidents of the same government. Graduates include more than 120 members of Academia Sinica. Twenty-five graduates are members of the U.S. National Academy of Sciences. The school has even produced Nobel Prize, Turing Award, and Wolf Prize laureates. Some alumni have gone on to lead major American universities, like UC Berkeley.
