The history of the city has seen many changes and hard times. There was a conflict called the Congo Arab War in the 1880s. This was a fight for control over the slave trade. Later, the city became known as Stanleyville. In 1902, a company began building a railway to connect the city to other areas. This helped the city grow into a much larger urban center. People built many houses and gardens during this time. The city was a very important headquarters for many years.

Today, Kisangani is a massive urban area. In 2016, about 1,602,144 people lived there. This makes it the fifth-most populous city in the country. It is the largest city found in the tropical woodlands of the Congo. The name Kisangani is a Swahili word. It means "City on the Island." The city continues to be a key place for people and goods to meet. It links the river paths to the land paths of the north-east.

Geographically, the city is only 80 kilometers from the equator. It is surrounded by several territories, including Banalia to the north and Bafwasende to the east. To the south lies Ubundu Territory. To the west, it is bordered by Opala and Isangi Territories. The city covers a vast area of 1,910 square kilometers.

The city is a vital commercial hub for the north-eastern part of the country. It functions as a major marketing and distribution center. Because of its position on the river, it is a key freight breakpoint. It is the farthest point that boats can navigate upstream. This makes it the most important inland port in the nation after Kinshasa. The city is divided into six administrative communes. Five of these, Kabondo, Kisangani, Makiso, Mangobo, and Tshopo, are on the right bank. The Lubunga commune is located on the left bank.

Before the modern city existed, the Wagenya people inhabited the area. They used the Wagenia Falls for fishing.

The falls were once known as Stanley Falls. The Wagenya caught roughly one thousand fish every day. These fish weighed between two and twenty kilograms. They used the fish for food or traded them for other goods. This trade included pottery, canoes, and metallic objects. Specialized artisans, such as the Ramangas, manufactured wooden furniture and canoes. The name Kisangani is a Swahili interpretation of the indigenous term Boyoma. It means "City on the Island."

In 1883, Henry Morton Stanley established a trading post at the site.

He founded what was then called Stanley Falls Station. It was built on the Island of Wana Rusari along the Lualaba River. Stanley worked on behalf of King Leopold II of the Belgians. He was accompanied by several people, including two Scottish engineers. One engineer, Adrian Binnie, became the station director. Binnie helped expand the holdings by clearing land and building a village. This station was commissioned by the Comité d'études du Haut-Congo.

The region later faced significant conflict during the Congo Arab War. This war was fought for control over the Arab slave trade.

Tensions rose between Free State officials and Arab-Swahili traders from Zanzibar. In 1884, a treaty was signed to try and stop slave raiding. However, the treaty failed, and fighting resumed. In 1886, a large force of Manyema attacked the station.

The defenders ran out of ammunition and were overwhelmed. This period of instability eventually led to new administrative changes. By 1898, the area was designated as the Eastern Province. Stanleyville became its capital.

Development accelerated in the early 20th century due to new infrastructure. In 1902, the Compagnie du Chemin de Fer du Congo Supérieur aux Grands Lacs Africaines was established. This company built a rail and river link to Katanga. The construction of the Stanleyville-Ponthierville railway lasted from 1903 to 1909. This project used a labor force of up to 4,100 men. The railway helped the city grow into a large urban center. It featured residential buildings and streets lined with trees. During the Belgian Congo period, the city had distinct residential districts. These were separated by schools, military barracks, or green strips.

In the mid-20th century, the city saw major political shifts. Patrice Lumumba, a leader of the Mouvement National Conglais, had strong ties to the city.

In 1964, the Simba Rebellion broke out in the region. Rebels took control of the city in August. They closed the airport and held many foreign nationals captive. This led to a Belgian military response known as Operation Dragon Rouge.
