Historical records show the area has been inhabited for a long time. The Tungusic peoples are indigenous to this vicinity. Evidence suggests a city existed on this site in the eighth century. During the Tang dynasty, the area was part of the Chinese empire. It was known as Boli at that time. Boli served as the capital of the Heishui Protectorate. In AD 722, Emperor Xuanzong of Tang established this protectorate. He granted self-rule to the Heishui Mohe tribes. 
In the mid-17th century, the Amur Valley became a site of conflict. Russian Cossacks arrived to expand into the region. They wanted to collect tribute from the local people. At the same time, the Manchu Qing dynasty wanted to secure the land. In September 1651, Yerofey Khabarov's group built a fortified camp. They called this camp Achansk after the local Achan tribe. 
The exact location of the original Achansk fort is still debated. In 1859, Richard Maack identified ruins on Cape Kyrma as the site. However, Boris Polevoy proposed a different location. He believed the fort was near a Nanai village called Odzhal-Bolon. He linked the name Achan to the Nanai clan known as Odzhal. To honor this history, the Russian government renamed the village Achan in 1977. Following the Treaty of Aigun in 1858, the area was ceded to Russia. The Russians then founded the military outpost of Khabarovka. The town was granted official status in 1880. It officially became Khabarovsk in 1893.
Khabarovsk grew into a vital industrial and transport hub. In 1916, workers completed the Khabarovsk Bridge across the Amur. This allowed Trans-Siberian trains to cross the river. This replaced the need for ferries or temporary winter tracks. During the Soviet era, the city saw significant infrastructure growth. In 1933, the Directorate of Road Construction was created there. This group worked on strategic highways across Eastern Siberia. One major project was a 600-kilometer gravel highway to Vladivostok.
The city has also been a site of important global events. After World War II, Khabarovsk hosted war crimes trials. Twelve former members of the Japanese military were put on trial. They were accused of using biological weapons. In 1945, the United States and the Soviet Union agreed to build weather stations. One of these bases was located outside Khabarovsk. It was given the code name MOKO. The city has also hosted international sports. It hosted the Bandy World Championship in 1981.
