The history of the area began long before the city was officially founded. In 1781, Spanish officials granted José Salvador de la Garza 59 leagues of land. He used this land to build a ranch northwest of the current city area. During the early 1800s, residents called the area "los tejidos," meaning pasturelands. After Texas declared independence from Mexico in 1836, the settler presence grew. In 1848, American entrepreneur Charles Stillman founded the city.

He had previously developed a successful river-boat company in the area. The city was named for Fort Brown, which honored Major Jacob Brown.

Brownsville played a significant role during the Mexican–American War from 1846 to 1848. The conflict involved several important military actions near the city. The Battle of Palo Alto occurred just north of present-day Brownsville.

This was followed by the Battle of Resaca de la Palma within the city limits. During the siege of Fort Texas, Major Jacob Brown died from a cannonball injury. General Zachary Taylor renamed the fort to Fort Brown to honor him. The city also became part of Texas following the Treaty of Guadalupe Hidalgo in 1848.

The American Civil War also left a mark on the city's history. Brownsville acted as a smuggling point for Confederate goods into Mexico. Cotton was moved through the Mexican port of Bagdad to avoid Union blockades. In November 1863, Union troops marched toward the city to take Fort Brown. Confederate forces abandoned the fort and used explosives to destroy it. Later, the Battle of Palmito Ranch took place in May 1865.

Some historians consider this the final battle of the American Civil War.

In the early 20th century, the city faced significant social challenges. During the 1906 Brownsville affair, racial tensions rose between townsfolk and Black infantrymen. Following the death of a bartender and an injury to a police officer, the military was blamed. President Theodore Roosevelt dishonorably discharged the entire 167-member regiment. It was not until investigations in the 1970s that these soldiers were cleared. The Nixon Administration eventually reversed the dishonorable discharges. The city also dealt with public health concerns in 1991 regarding neural tube defects. Scientists found that increasing dietary folate intake could have a protective effect.

Today, Brownsville is defined by its vibrant Hispanic culture. The population is 93.9% Hispanic, which is a very high proportion. This is the fourth-highest percentage of Hispanic Americans in any U.S. city outside of Puerto Rico.
