The system was also used in ways that were not always fair. In Minneapolis, Minnesota, the police used the system to categorize Black women. These women often used aliases, such as the name "Mamie," to avoid being identified. This shows how identification systems can be used as tools for policing specific groups.

Bertillon also contributed to the field of forensic science in other ways. He developed techniques for studying ballistics, which involves the science of projectiles. He also used galvanoplastic compounds to help preserve footprints. Furthermore, he invented the dynamometer. This tool was used to measure the amount of force used during a break-in. He also published work regarding fingerprinting. In a 1912 paper, he discussed comparing sixteen ridge characteristics to identify latent prints. Eventually, fingerprinting became more common and replaced his measurement system.

One of the most serious moments in Bertillon's career involved the Dreyfus affair. In 1894 and 1899, Bertillon served as a witness for the prosecution. He testified that Alfred Dreyfus had written a specific document called a bordereau. Bertillon claimed his handwriting analysis was based on mathematical probability calculus. However, he was not actually a handwriting expert. His evidence was flawed and helped lead to the wrongful conviction of Dreyfus.

In 1904, three mathematicians analyzed his methods. They concluded his system had no scientific value. Dreyfus was finally acquitted in 1906 after his innocence was proven.
