Historical records from the 17th century in Spanish, British, French, German, and American sources all use this name. Some people use a modern folk etymology to call it the "City of Flowers." They claim it comes from the Indonesian word "jambangan," meaning a place of flowers. However, "jambangan" actually means a pot or a bowl. This floral connection has never been found in historical records before the 1960s.

Long before the city was chartered, the peninsula was home to many groups. The Subanen people settled the area in the late 12th or early 13th century. They shared the land with the ancestors of the Yakan and the Sama-Bajau peoples.

Some historians look at 11th-century Chinese Song dynasty records for clues. These records mention a polity called "Sanmalan" in Mindanao. Sanmalan was reportedly led by a Rajah named "Chülan." He sent an ambassador named "Ali Bakti" to the Chinese imperial court in AD 1011. Some scholars think Sanmalan might be Zamboanga, but the names are only similar. Others suggest Sanmalan might have referred to the Sama-Bajau people instead.

Spanish influence changed the region significantly starting in the 16th century. Spanish explorers arrived in the Philippines in 1521. In 1569, the Spanish chose a site on La Caldera for a settlement and garrison. They eventually built a major fortress to protect against Moro pirates and foreign invaders.

On April 6, 1635, a force of 300 Spanish and 1,000 Visayan troops arrived from Cebu. They were led by Captain Juan de Chavez. The city was officially founded by the Spanish on June 23, 1635. Over the years, the fort received reinforcements, including companies of Mexican soldiers.

The city's history includes periods of abandonment and intense conflict. In 1599, the Spanish closed the Zamboanga fort and moved it to Cebu. They feared attacks from the English. The Spanish returned to Zamboanga in 1718 and began rebuilding the fort.

The fort remained a central point in battles between Moros and Spaniards. In 1798, a British naval squadron tried to raid the city but was driven off. In 1821, a man named Juan Fermín de San Martín commanded the fortress-city. He was the brother of the leader of the Argentinian Revolution. During this era, the social structure changed as Spain imported officials from Europe. They also displaced many Latin American residents who had settled there.

Zamboanga City has grown into a massive population center. According to the 2024 census, the city has 1,018,894 inhabitants.
