The geography of the port district is quite extensive. It covers all or parts of seventeen different counties. Nine counties are located entirely within the district. These include Hudson, Bergen, Essex, and Union in New Jersey. The five boroughs of New York City are also fully included. These boroughs correspond to New York, Bronx, Kings, Queens, and Richmond counties. Other bordering areas in New Jersey and New York are also part of the district. The waterways connect to the Atlantic Ocean to the southeast. The entrance to the port is a sea called the New York Bight.

The harbor is a network of shipping channels, anchorages, and port facilities. Large vessels often require pilotage to navigate safely. They may also need tugboat assistance to manage sharp turns in the channels. The Ambrose Channel serves as a primary route from the sea to the Upper Bay. From there, it becomes the Anchorage Channel. Other connecting channels include the Bay Ridge, Red Hook, and Kill Van Kull. These waterways allow ships to reach various locations, including the Port of Albany-Rensselaer upstream. The East River also provides an outlet to the Long Island Sound.

To accommodate modern shipping, the harbor must be constantly maintained through dredging. Dredging is the process of excavating material from the bottom of the water. Historically, the harbor had a natural depth of about 26 feet. By 1880, it was deepened to a controlling depth of about 28 feet. In 1899, the Rivers and Harbors Act provided $1.2 million to dredge channels to 40 feet. During World War II, channels were deepened further to accommodate Panamax-sized ships. In 2016, the Army Corps of Engineers finished a $2.1 billion dredging project. This project deepened channels to 50 feet. This allows Post-Panamax container vessels to use the port. These massive ships can also pass through the Panama and Suez Canals.

The history of this estuary began long before European arrival. The Lenape people originally inhabited the territory. They were a seasonally migrational people who used the waterways for transport and fishing. The region featured vast oyster banks in tidal salt marshes. These banks provided major food sources until the late 19th century. Giovanni da Verrazzano made the first recorded European visit in 1524. Later, the Dutch established New Amsterdam at the tip of Manhattan. The British colonial era expanded the port through the triangular trade.
