The history of the museum began in 1849. It was established by the Singapore Institution Committee. At first, it was known as the Raffles Library and Museum. It started as a section of a library at the Singapore Institution. The museum moved several times during its early years. In 1887, it moved to its permanent site at 93 Stamford Road. This building features a 19th-century exterior design. This makes it the oldest museum in the country.
Over time, the museum has changed its name several times. It first used the name National Museum of Singapore in 1965. However, between 1993 and March 2006, it was called the Singapore History Museum. It later returned to its original name. The museum has also undergone major physical changes. A large restoration lasted three and a half years. This work was completed on 2 December 2006. President S. R. Nathan and Minister Lee Boon Yang officially reopened it in December 2006. 
Significant donations have helped grow the museum's historical value. In 2019, Tang Holdings donated a large collection of Sir Stamford Raffles memorabilia. This included 46 holograph letters. It also included his book, "The History of Java." These items provide deep insight into historical figures. The museum continues to expand its reach through new exhibitions and programs. Even during recent renovations, the museum remains open to the public. A new round of upgrading works began in September 2023. This work is expected to be fully completed by October 2026.
