After being commissioned as a second lieutenant in 1961, he joined the Nigerian Army Signals. He served with the No. 3 Brigade Signals Troop in Congo. He later traveled to England to study advanced telecommunications techniques at Catterick Garrison. By 1964, he was a major commanding the 1st Signal Squadron in Apapa, Lagos. In 1965, he served as the acting Chief of Signals for the army. These roles established his expertise in communications and military organization.

Political tensions in 1966 led to major shifts in Nigerian leadership. Muhammed opposed the regime of Johnson Aguiyi-Ironsi, who took power after a coup in January 1966. Many northern officers were unhappy with Ironsi's unification decree, which changed Nigeria from a federal to a unitary structure. On July 29, 1966, Muhammed participated in a counter-coup at the Abeokuta barracks. This event, sometimes called 'A raba,' was intended to facilitate secession. However, civilian leaders convinced the plotters to maintain the union. This counter-coup led to the installation of Yakubu Gowon as the Supreme Commander.

During the Nigerian Civil War, Muhammed held a high-ranking command position. He led the Second Infantry Division, which was tasked with critical movements near the River Niger. This period was marked by intense conflict and significant loss of life. His division was involved in the Asaba massacre in October 1967, where many civilians were killed.
