In 1993, she sought the leadership of the PDI. The government tried to block her election by stalling the party congress. Megawati declared herself the de facto chair after receiving overwhelming support. This caused a split in the party. The government recognized a different leader, leading to a conflict at the PDI headquarters in 1996. Supporters fought to hold the building during a period of unrest.

In 1997, Indonesia faced a severe economic crisis. The value of the rupiah fell sharply against the US dollar. It dropped from 4,000 to nearly 15,000 in just a few months. This crisis led to widespread public anger regarding corruption. In May 1998, President Suharto resigned. This began the Reformation era, or Reformasi. Megawati's political restrictions were removed during this time. Her faction changed its name to the PDI-P in October 1998. She became the party's chair and its presidential candidate. She joined other leaders in the Ciganjur Statement to commit to reform.

During the 1999 elections, the PDI-P won 33% of the vote.

However, the MPR chose Abdurrahman Wahid as president instead of Megawati. This decision caused riots in Java and Bali. To prevent further unrest, Megawati ran for vice president instead. She defeated Hamzah Haz with 396 votes to 284. As vice president, she held significant authority. In the year 2000, President Wahid gave her day-to-day control of the government. She also worked to manage difficult regional issues, such as those in Ambon.

Megawati became president in 2001. This happened after the MPR impeached and removed President Wahid from office.
