The downfall of her career involved the BALCO scandal. BALCO was a laboratory that provided illegal performance-enhancing drugs to many top athletes. Victor Conte, the founder of BALCO, stated that he gave Jones different drugs before, during, and after the 2000 Olympics. These substances included designer steroids that were difficult for drug testers to detect at the time. Investigators also looked into the use of EPO, or erythropoietin, which is a substance used to improve performance. Jones had denied using any such drugs for many years. In 2007, she finally admitted to lying to federal investigators about her drug use. As a result, the International Olympic Committee stripped her of all her medals from the Sydney games.

Jones also had a career in professional basketball. She was selected in the third round of the 2003 WNBA draft by the Phoenix Mercury. In 2010, she signed as a rookie with the Tulsa Shock. During her time in the WNBA, she played 47 games. She averaged 2.6 points and 1.3 rebounds per game. Her career high in a single game was 15 points, which she achieved against the Chicago Sky. She was eventually waived by the Tulsa Shock in July 2011.

Today, Jones has transitioned into a new role as a public speaker and coach. She has used her experiences to focus on the concept of resilience. In 2024, she partnered with Driven Inc to launch a program called Driven Performance. This program uses coaching and physical fitness to help people build strength and overcome challenges.
