He originally intended to study medicine before moving into engineering.

During his time at the College of New Jersey, now Princeton University, Henry was very active. He served as the first Chair of Natural History from 1832 to 1846. He taught subjects like chemistry, architecture, and natural history. While at Princeton, he conducted several thousand original investigations. He relied on a research assistant named Sam Parker to manage his laboratory. Parker was a free Black man hired by the university trustees. Henry used Parker to manage batteries and perform technical repairs. Henry also used Parker as a subject for electrical demonstrations in the classroom.

As a leader at the Smithsonian, Henry influenced many different fields. In 1848, he worked with Professor Stephen Alexander to study the sun. They used a thermopile to measure temperatures on the solar disk. They discovered that sunspots were cooler than the areas surrounding them. Henry also supported aeronautics through his connection to Thaddeus Lowe. Lowe was a balloonist who studied the jet stream and lighter-than-air gases. Henry endorsed Lowe's work to the federal government during the Civil War. This endorsement helped Lowe form the United States Army Balloon Corps.
