Hooker's scientific journey began with a major expedition to the Antarctic. In 1839, he joined Captain James Clark Ross on a voyage using two ships, the Erebus and the Terror. This was the last major exploration voyage conducted entirely under sail. As an assistant to the ship's surgeon, Hooker collected various botanical and zoological specimens. During the voyage, he visited many locations, including Madeira, Tenerife, and the Cape of Good Hope. He identified 18 flowering plants, 35 mosses and liverworts, 25 lichens, and 51 types of algae. This expedition helped confirm the existence of the southern continent and charted much of its coastline.

After his time at sea, Hooker worked with the Geological Survey of Great Britain starting in 1846.

During this period, he focused on palaeobotany, which is the study of fossil plants. He searched for plant remains within the coal-beds of Wales. In 1855, he successfully discovered the first coal ball, a specific type of fossilized mineral formation. While he sought a prestigious teaching position at the University of Edinburgh, local political struggles resulted in another scientist being chosen instead. This event caused significant shock to his friend Charles Darwin. Consequently, Hooker turned his attention to field research and plant collection for Kew Gardens.

In 1847, Hooker began a massive three-year expedition to the Himalayas and India.

He traveled via the Nile and Suez to reach Calcutta in early 1848. From there, he used elephants, boats, and ponies to navigate difficult terrain. His work was based in Darjeeling, where he collaborated with the naturalist Brian Houghton Hodgson. Hooker explored the borders of Nepal and entered the Sikkim region. During his travels, he was briefly held as a prisoner by the Dewan of Sikkim. However, a British team negotiated his release without any bloodshed. His collections from this region were incredibly significant for botany.

One of Hooker's most lasting legacies involves the study of the genus Rhododendron.

While exploring the high altitudes of the Himalayas, he collected many new species. According to historical journals, many rhododendrons found in English gardens were grown from seeds he collected in Sikkim. His ability to document plants in such extreme environments helped scientists understand how different climates affect plant life. These discoveries added vital information to the growing field of plant geography. His detailed journals provided a record of both the plants and the animals he observed in India.

Hooker's personal life was closely tied to the scientific community of his time. He married Frances Harriet Henslow, the daughter of John Stevens Henslow, who was Charles Darwin's mentor.

Frances supported his work by translating French botanical texts for him to edit. After her death, he married Lady Hyacinth Jardine. Hooker had a large family, including several sons who also pursued professional paths. His son William Henslow Hooker followed in his footsteps, while his son Brian became a geologist. The lives of his children often intersected with the scientific and political circles of the British Empire.

Joseph Dalton Hooker died in his sleep on December 10, 1911, at his home in Berkshire.

Although the Dean and Chapter of Westminster Abbey offered him a grave near Charles Darwin, his widow declined the proposal. He was buried in the churchyard of St Anne's Church in Kew. This allowed him to be laid to rest alongside his father, William Jackson Hooker. His memorial in the church features a motif of five plants designed by Matilda Smith. His life's work remains a cornerstone of botanical science and our understanding of the natural world.
