His political views underwent a significant evolution over time. In his early twenties, he was a member of the Muslim Brotherhood. This was a secret organization that sought to change the Arab world. They wanted to remove corruption and autocratic rule. As he reached his forties, his views shifted toward a more liberal and secular perspective. He began to embrace the idea of the separation of church and state. He often advocated for the Enlightenment and American-style democratic ideals. He believed that political reform required accepting political Islam as a part of society.

Khashoggi used his platform to criticize various government policies. He argued that Saudi Arabia should return to a more open climate. He believed women should have the same rights as men. He also spoke out against the arrest of women's rights advocates. This included figures like Loujain al-Hathloul and Eman al-Nafjan. In September 2017, Khashoggi entered a period of self-imposed exile. He fled Saudi Arabia because he was critical of the ruling leadership. He specifically opposed King Salman and Crown Prince Mohammed bin Salman. He wrote many articles criticizing the Crown Prince's domestic policies. Khashoggi felt that any open opposition to the government was being treated as intolerable. He believed the Crown Prince's actions were deepening regional tensions. This period of exile was defined by his continued work as a columnist in the United States. He wrote for the Washington Post and other outlets.

On October 2, 2018, Khashoggi went to the Saudi consulate in Istanbul, Turkey. He intended to obtain documents related to his planned marriage. He entered the building but was never seen leaving. News reports later claimed he had been killed and dismembered inside. Initially, the Saudi government denied his death. However, the Saudi attorney general eventually stated the murder was premeditated. The Central Intelligence Agency (CIA) concluded that Mohammed bin Salman ordered the assassination.

His death highlighted the risks faced by journalists working in restrictive environments. His life and death remain a subject of study in international relations.
