The State Defence Committee tasked him with moving Soviet industry away from German advances. Under his command, 1,523 factories were evacuated to the east. He also managed the movement of raw materials and equipment. During the siege of Leningrad, he helped build an ice road and a pipeline across Lake Ladoga. This vital project allowed half a million people to be evacuated and supplied with fuel.

Kosygin's rise within the Soviet hierarchy was not always steady. In the early 1950s, he faced a period of political instability known as the Leningrad affair. Following the death of his patron, Andrei Zhdanov, leaders like Lavrentiy Beria and Georgy Malenkov moved against his faction. During this time, Kosygin was removed from the Politburo, which is a high-level policy-making group. He lived in constant fear for his family during these years. However, after Stalin died in 1953, Kosygin began to regain his political standing.

By the late 1950s, Kosygin had returned to significant leadership roles. He served as the chairman of the State Planning Committee, known as Gosplan, starting in 1959.

In 1960, he became the First Deputy Chairman of the Council of Ministers. He traveled extensively on trade missions to countries like India, Italy, and Argentina. He also acted as a spokesman to improve relations with the United States after the Cuban Missile Crisis. His administrative skills made him a key player in international diplomacy.

When Nikita Khrushchev was removed from power in 1964, Kosygin entered a period of collective leadership.

He led the government alongside Leonid Brezhnev and Nikolai Podgorny. This group was called a triumvirate. While Kosygin focused on economic reforms, Brezhnev focused on the Communist Party. A major challenge arose in 1968 during the Prague Spring. The backlash against these reforms allowed Brezhnev to become the more dominant leader. This shift changed the direction of the Soviet Union's leadership.

Despite losing his dominant position, Kosygin remained in office for many years.

He continued to serve as Chairman until his retirement on October 15, 1980. His departure was due to declining health. He passed away two months later, on December 18, 1980.
