They eventually established the Sultanate of Sulu in the 15th century. Other groups like the Yakan, the Balanguingui, and the Sama-Bajau also became Muslim. Some groups, such as the Kolibugan subgroup of the Subanen, also followed Islam. However, many Subanen people remained animist, which means they held traditional spiritual beliefs.

Historical records provide clues about the region's early identity. The 11th-century Chinese Song dynasty records mention a polity called "Sanmalan." Some authors believe Sanmalan might be the same as Zamboanga. This connection is based on the similarity of their names. Sanmalan was said to be led by a leader named Rajah Chülan. In AD 1011, an ambassador named Ali Bakti visited the Chinese imperial court. The name "Zamboanga" itself comes from the Sinama word "samboangan." This word means "mooring place" or refers to a "mooring pole." This term is found in historical records from the 17th century.

The Spanish era brought significant changes and conflicts to the peninsula. In 1569, the Spanish chose La Caldera as a site for a settlement. This location became a military outpost and a stronghold for colonization. It was used to protect the island from foreign invaders and Moro pirates. This period saw intense fighting in the Spanish–Moro conflict. The Spanish tried to establish churches and settlements in the region. However, they faced constant raids from Moro groups. The Spanish even used soldiers from Peru to help build the province. This era helped define the religious and political landscape of the area.

Modern history saw the peninsula go through many different political shifts. After 1898, the United States took control of the region. For a short time, there was an independent state called the Republic of Zamboanga. Later, the area became part of the Moro Province. In 1942, the Empire of Japan occupied the peninsula during World War II. American and Philippine Commonwealth forces liberated the land in 1945. In 1952, the province was split into Zamboanga del Norte and Zamboanga del Sur.

The region's administrative structure has been reorganized many times by the government. In 1972, President Ferdinand Marcos created Region IX. There were also debates about where the regional center should be located. For a long time, Zamboanga City was the center. However, orders were issued to move government offices to Pagadian. This caused some difficulty for employees who had to live in two places. Because of these high costs, there were periods where the move was paused. Today, Pagadian is the regional government center, while Zamboanga City remains the commercial hub.
