Later, the first university was established in Pécs in 1367. After the Mongol invasion, King Béla IV moved the royal capital to Buda. This city sits right next to the Danube River. The region's medieval heritage survives in many old castles and monasteries.
The early modern period brought significant challenges and changes. During the 16th and 17th centuries, the Ottoman Empire ruled parts of the region. The border between Ottoman and Hungarian territory ran along the Transdanubian Mountains. This was a dangerous area guarded by frontier-fortresses like Győr and Nagykanizsa. The constant warfare had devastating effects on the local population. Many villages were destroyed, and some areas became almost entirely deserted. However, the parts of Royal Hungary remained more stable. In the 18th century, the region was slowly rebuilt by new settlers. These included Magyars, Germans, Poles, Slovaks, and Croatians. They built grand baroque castles, such as those in Fertőd and Keszthely.
The 19th century saw Transdanubia undergo rapid capitalist development. Its proximity to Austria helped it become one of Hungary's wealthiest regions. Many viewed it as a more "European" or Western-like area. In the 20th century, the region experienced industrial growth under the People's Republic of Hungary. New industrial cities like Tatabánya and Dunaújváros were built. The country's only atomic power plant was established at Paks. In Pécs, workers mined uranium and built large industrial suburbs. The region also became famous for manufacturing, such as the Ikarus Bus in Székesfehérvár. 
In the modern era, the economy of Transdanubia has continued to evolve. After the fall of socialism, the northern part of the region adapted well to new economic systems. Much of the foreign investment in Hungary has flowed into these areas. Cities like Esztergom, Győr, and Szentgotthárd have become major centers for the automobile industry. Large factories for Suzuki, Audi, and Opel operate there today. While some areas are very successful, others face different challenges. For example, some rural parts of Southern Transdanubia remain relatively impoverished. Despite these differences, the region remains a vital part of the national and European economy.
