The name San Juan is a contraction of San Juan del Monte. This name combines a patron saint with a description of the land. It refers to Saint John the Baptist and the hilly terrain. The area has a higher elevation than the surrounding places. Long ago, this land was part of the Kingdom of Namayan. The last recorded rulers there were King Lakan Tagkan and his consort, Bouan. Later, the Spanish Crown absorbed the kingdom into its realm. In 1590, the area became the encomienda of San Juan del Monte.

Religious groups played a large role in the early development of the city. In 1602, the Dominican Order built a novitiate house for friars. This house was located along the Camino de Mandaluyong. The Dominicans also built a convent and a stone church. This church is called the Santuario del Santo Cristo. It was dedicated to the Holy Cross. The church has been rebuilt three times over the years. It still stands today near the Aquinas School and Dominican College.

Because the town was isolated from Manila, the Spanish built a fortification. In 1771, they established a gunpowder magazine called El Polvorín. This was also known as the Almacén de Pólvora. It sat along the banks of the Salapang River. The magazine was located at the site of the present-day San Juan Elementary School.

This site became a major center for conflict during revolutions. The magazine was a key target for those fighting for independence. The history of the city is deeply tied to these military structures.

San Juan was the site of the first battle of the Katipunan. In August 1896, revolutionaries led by Andrés Bonifacio attacked the El Polvorín. They fought against a garrison of one hundred Spanish troops. The Katipuneros killed the commander and an artilleryman. However, the Spanish troops retreated to the El Deposito water reservoir.

The revolutionaries could not capture the magazine and had to retreat. Later, the city saw the start of the Philippine-American War. On February 4, 1899, a sentry named William W. Grayson fired the first shot. This event occurred at the corner of Sociego and Tomas Arguelles streets. This shot changed the course of the war between the two nations.

The city has undergone many political changes over the last century. In 1901, it became part of the province of Rizal. It was later merged into San Felipe Neri in 1903. However, it was reconstituted as an independent municipality in 1907. By 1919, new subdivisions like San Juan Heights began to develop. This growth changed the name from the longer version to just San Juan. In 1975, the city was moved into the National Capital Region. Finally, residents voted to make San Juan a highly urbanized city in 2007.

San Juan is often called the "City of Philippine Presidents." This is because five different presidents were official residents. The Macapagal family includes Diosdado and Gloria Macapagal Arroyo. The Marcos family includes Ferdinand Sr. and Ferdinand Jr. Joseph Estrada also lived in the city. He served as the city's mayor before becoming president.
