The university's history involves complex debates regarding its age. Some argue that Moscow State University, founded in 1755, is the oldest in Russia. However, SPbU claims to be the successor of an institution founded by Peter the Great. He issued a decree on 24 January 1724 to establish the university alongside the Academic Gymnasium and the Saint Petersburg Academy of Sciences. The university faced a period of non-existence between 1804 and 1819. During this time, the Academy of Sciences was disbanded. The Main Pedagogical Institute occupied the Twelve Collegia building during those years. In 1819, Alexander I reorganized this institute into Saint Petersburg University. At its reorganization, it featured three faculties: Philosophy and Law, History and Philology, and Physics and Mathematics.
Throughout the 19th century, the university's structure and rules changed frequently. In 1821, it became known as Saint Petersburg Imperial University. By 1829, the school had 19 full professors and 169 students. The Faculty of Oriental Languages was formally inaugurated on 27 August 1855. In 1861, the university had 1,270 full-time students and 167 part-time students. The Faculty of Law was the largest subdivision at that time. However, the institution faced significant unrest during 1861 and 1862. During these periods, students were denied freedom of assembly. Many students were expelled, leaving only 524 students by 1865. Later, in 1887, new admission rules barred people of non-noble origin unless they were extraordinarily talented. By 1894, the number of graduates had reached 9,212.
Many famous scholars and scientists are associated with the university's history. Chemist Dmitri Mendeleev studied at the Main Pedagogical Institute. 

The 20th century brought profound political shifts and hardships. During the Soviet period, it was known as Leningrad State University. In 1948, it was renamed after Andrei Zhdanov. Following the October Revolution of 1917, the university faced political opposition. Some staff members faced imprisonment or exile during the Russian Civil War. In 1922, a purge expelled students with bourgeois backgrounds. During the Siege of Leningrad in World War II, many students and staff died from starvation and battles. The university was forced to evacuate to Saratov between 1942 and 1944. It received the Order of Lenin in 1944 for its service. In 1992, the name was officially changed back to Saint Petersburg State University.
The university has a diverse academic landscape that includes natural sciences and social studies. It maintains a botanical garden which features various greenhouses.
