Johnson broke away from the NPFL to form his own splinter group. He called this new organization the Independent National Patriotic Front of Liberia (INPFL). His forces eventually captured most of Monrovia in the late summer of 1990.

During the civil war, Johnson became known as a warlord. He was a very harsh leader who often killed those who opposed him. One notable instance involved the murder of Hladini devi dasi and five students. This happened after the group sent him a letter asking him to stop the violence. In September 1990, Johnson's supporters captured President Samuel Doe. They took the President from the ECOMOG headquarters in the Monrovia port district. Johnson's men executed Doe, and the event was recorded on video and shown globally. Johnson briefly claimed the presidency after this event, but his power did not last.

As Charles Taylor's forces grew stronger, Johnson was forced to leave Liberia. He fled to Nigeria in 1992 to avoid capture. He lived in exile in Nigeria for 12 years. During this time, Johnson underwent significant personal changes. He converted to Christianity and reconciled with the family of the late President Doe. This reconciliation was helped by a Nigerian pastor named TB Joshua. After the Second Liberian Civil War ended, Johnson returned to Liberia in March 2004.

Johnson's return marked the beginning of his political career. In the 2005 general elections, he won a seat in the Senate for Nimba County. He served as the chair of the Senate's defence committee for a time. In 2009, the Truth and Reconciliation Commission (TRC) investigated the war. The TRC recommended that Johnson be barred from holding public office for 30 years. They cited his association with warring factions. However, the Supreme Court later ruled in 2011 that such a ban was unconstitutional. This ruling protected Johnson's right to participate in politics.

Johnson remained a constant presence in Liberian elections. He founded the National Union for Democratic Progress (NUDP) in 2010. He ran for President that year but finished in third place with 11.6% of the vote. After being expelled from the NUDP in 2014, he was re-elected to the Senate as an independent. He later formed the Movement for Democracy and Reconstruction (MDR) in 2016. He ran for President again in 2017, finishing in fourth place. In 2021, the United States Department of Treasury sanctioned him for alleged political corruption. Despite this, he was re-elected to the Senate in 2023.

Prince Johnson died in a hospital in Paynesville on November 28, 2024. He was 72 years old. He was given a five-day state funeral to honor his long life. He was buried in Ganta, Nimba County, at the PYJ Polytechnic University. This university was named after him. His funeral was attended by high-ranking leaders, including President Joseph Boakai and former President George Weah. His life remains a central part of the history of Liberia's struggle and its political development.
