The Chairmanship rotates among the Member States in alphabetical order every six months. For example, Ukraine held the Chairmanship from July 1 to December 31, 2017. This rotation ensures that different nations take turns leading the group's efforts.

The history of BSEC began on June 25, 1992. On that day, Turkish President Turgut Özal and leaders from ten other countries met in Istanbul. They signed the Summit Declaration and the "Bosphorus Statement." In March 1994, the Permanent International Secretariat, or BSEC PERMIS, was established in Istanbul.

On May 1, 1999, the organization's Charter entered into force. This gave BSEC a full international legal identity as a regional economic organization.

BSEC membership has grown steadily over the decades. Originally founded by ten nations, the group grew to twelve members when Serbia joined in April 2004. North Macedonia became the thirteenth member on November 9, 2020.

Membership is not limited to countries with a coastline on the Black Sea. For instance, Armenia, Azerbaijan, and Serbia are members despite being landlocked. Some members, like Greece, connect to the region through sea straits. Others, like North Macedonia and Serbia, connect through the Danube river corridor.

Several specialized bodies support the work of BSEC. The Black Sea Trade and Development Bank (BSTDB) was formed on January 24, 1997. It is an international financial institution based in Thessaloniki, Greece. The bank has an authorized capital of $1.325 billion. It provides financing and guarantees for development projects in member countries. Unlike the International Monetary Fund, the BSTDB does not use policy conditions to control debtor states. Another body is the Parliamentary Assembly of the Black Sea Economic Cooperation (PABSEC). PABSEC is an inter-parliamentary consultative institution based in Istanbul.

BSEC also utilizes various Working Groups to tackle technical issues. These groups cover many different sectors of society and industry. Some active groups focus on Agriculture and Agro-Industry, while others look at Banking and Finance. There are groups dedicated to Combatting Crime, Culture, and Customs Matters. Other groups manage topics like Education, Energy, and Environmental Protection.

Even newer groups focus on Small and Medium-sized Enterprises (SMEs) and Information and Communication Technologies.

The organization connects to many broader global systems and fields. BSEC works with various observer nations and international organizations. These include the United Nations, the World Bank, and the World Trade Organization. It also maintains relationships with the European Commission and the Energy Charter Secretariat. By engaging with these large entities, BSEC integrates regional economic goals into the wider global community. This helps ensure that the Black Sea region remains a vital part of international trade and diplomacy.
