In 2017, the Corporation became a subsidiary of the New York Power Authority. Its headquarters moved to Albany to be near the New York Power Authority's regional offices. This change happened after the state budget process authorized the move in April 2016.

Weather events can sometimes cause serious challenges for the canal infrastructure. Heavy flooding in Upstate New York during 2006 caused at least $15 million in damage. The middle section near the Mohawk River valley was particularly hard hit. In 2011, the system faced even more difficult conditions due to two major storms.
