The name Naha likely comes from the word "Naba." This word means "mushroom" in Western Japanese and Ryukyuan. A large, mushroom-shaped stone once existed in the city. Over time, the stone wore away and became buried. Archaeologists have found many ancient relics in the area. These include items from the Stone Age. They also found a Jōmon period kaizuka, which is a shell mound. Chinese coins and pottery show that trade existed here very early. Trade with the Japanese archipelago and Korean peninsula began at least by the 11th century.

In the medieval and early modern periods, Naha was a vital commercial center. This era includes the period of ko-ryūkyū, or "Old Ryukyu." This period lasted from the 12th century until 1609. After 1609, the early modern period continued until 1879. During the Ryūkyū Kingdom, Naha was a major port. However, it was not the political center. The city was originally on a tiny island called Ukishima. This island was connected to the mainland by a narrow causeway.

This path led toward the city of Shuri.

Naha was divided into several distinct communities during the Ryūkyū Kingdom. The main port area was on the southwestern part of Ukishima. It included the Naha and Tomari districts. A large marketplace sat in front of the royal government trading center. There was also a residence for Chinese officials called the Tōshōkan.

Another community was Kumemura. It was the center of classical Chinese learning. It was traditionally founded by 36 Min families from China. There was also Wakasamachi, a community founded by Japanese settlers. These different areas eventually merged into the modern city.

History changed Naha through many political shifts. The modern city was officially founded on May 20, 1921. In 1872, Naha became the capital of the Ryūkyū Domain. In 1879, the kingdom was replaced by Okinawa Prefecture. In July 1899, an imperial decree made Naha an open port. This allowed trade with the United States and the United Kingdom. The city also faced great destruction during World War II. The entire center of the city had to be rebuilt. On April 1, 2013, Naha became a core city. This means it manages its own public health care.

The city center is very active today. Kokusai-dōri is the main street of the city.

It is a 1.6 kilometer stretch of stores and restaurants. The Okinawa Urban Monorail serves this area. Nearby, the Makishi Public Market is a massive shōtengai. This is a covered shopping arcade filled with fresh goods. Another area is Shintoshin. This district was formerly United States military housing. It was released to Okinawa in 1987. Today, it features upscale malls and the Okinawa Prefectural Museum.

Naha has a humid subtropical climate. This is known as the Cfa classification in the Köppen system. The summers are hot and humid. In July and August, average highs exceed 31 degrees Celsius.
