By the middle of the second millennium, Moroni was a well-established trade town. It was part of the Swahili civilization. The Badjanani Mosque was built in 1427. Moroni and Ikoni were centers of the kingdom of Bambao. In 1886, the Sultan of Bambao signed a treaty with France. This made the town the seat of colonial administration.

The city's population has changed significantly over time. In 1958, the population was only 6,545 residents. In 1968, the capital moved from Dzaoudzi to Moroni. The city grew slowly after that change. By 2003, the estimated population was 41,557. More recent data suggests the population is about 54,000. The people are mostly Sunni Muslims, making up 98 per cent of the population. There is also a minority of Roman Catholics.
