In this role, he worked to Islamize the school system. He banned English classes and removed certain courses. He also closed universities to prevent student protests. Later, on August 12, 1980, President Abolhassan Banisadr appointed him prime minister. Rajai then selected a new cabinet. This included Karim Khodapanahi as foreign affairs minister and Javad Fakoori as defense minister. His time as prime minister began just before the Iran-Iraq War started in September 1980.

Rajai's rise to the presidency was the result of shifting political power. President Banisadr was impeached by Parliament on June 21, 1981. This happened because of his disagreements with the religious leaders in power. Following this, a Provisional Presidential Council was formed. Rajai was a member of this Council. He eventually nominated himself for the presidency in 1981. He ran as a candidate for the Islamic Republican Party. Rajai won a massive victory in the election. He received 91% of the total votes. He officially took the Oath of Office on August 2, 1981.

His presidency was very short due to a violent event. On August 30, 1981, Rajai met with the Supreme Defence Council. Mohammad-Javad Bahonar, the prime minister, was also at the meeting.

Witnesses said an aide brought a briefcase into the room. A person later opened the case, which triggered a hidden bomb. The explosion caused a fire that killed Rajai and Bahonar. Six other officials also died in the attack. This bombing occurred only two months after another major blast known as the Haft-e Tir bombing.

There are different theories about who was responsible for the assassination. Iranian officials identified Massoud Keshmiri, an operative for the MEK, as the culprit. However, other people suggest that political rivals within his own party might have been involved. Rajai's death was a major moment in Iranian history.
