This tribunal looked into potentially corrupt payments made to politicians. In 2006, details emerged regarding financial support Ahern received in 1993 and 1994. The tribunal investigated payments from various businessmen. In 2012, the tribunal's final report stated that Ahern failed to truthfully explain the source of some money. It rejected his explanation of these funds as "dig-outs." These investigations created significant pressure on his leadership.

Ahern resigned as Taoiseach on May 6, 2008. He was succeeded by Brian Cowen. His resignation followed the revelations made by the Mahon Tribunal. Fianna Fáil had proposed to expel politicians who were censured by the tribunal. Ahern chose to resign his party membership before that motion could happen. He eventually rejoined the Fianna Fáil party in February 2023. His career remains a central part of studying Irish political history and the development of the Irish economy.
