He became a novice monk at Drepung Monastery. He received full ordination at the Jokhang Temple in 1638. While he was trained in the Gelugpa tradition, he also studied Nyingmapa doctrines. He considered the Nyingma master Zur Choying Rangdrol to be his "root guru." This means Rangdrol was his most important spiritual teacher. He also took Nyingma tantric empowerments, which are special religious rites. This helped him become a very broad scholar.

He maintained a vital relationship with the Panchen Lama. The Panchen Lama was his senior tutor and close ally. The 5th Dalai Lama declared the Panchen Lama to be an incarnation of Amitābha. He requested that the Panchen Lama make Tashilhunpo Monastery his permanent seat. This established a lasting tradition for all future Panchen Lamas. The two offices were known as "Father/Son Protectors." This name described their deep spiritual connection. They shared a teacher-disciple relationship that lasted through many lifetimes.
